Hello,
I think it is normal, your rpm only install this file :
/usr/bin/gif2hdf
/usr/bin/h4cc
/usr/bin/h4fc
/usr/bin/h4redeploy
/usr/bin/hdf24to8
/usr/bin/hdf2gif
/usr/bin/hdf2jpeg
/usr/bin/hdf8to24
/usr/bin/hdfcomp
/usr/bin/hdfed
/usr/bin/hdfimport
/usr/bin/hdfls
/usr/bin/hdfpack
/usr/bin/hdftopal
/usr/bin/hdftor8
/usr/bin/hdfunpac
/usr/bin/hdiff
/usr/bin/hdp
/usr/bin/hrepack
/usr/bin/jpeg2hdf
/usr/bin/paltohdf
/usr/bin/r8tohdf
/usr/bin/ristosds
/usr/bin/vmake
/usr/bin/vshow
/usr/share/doc/hdf-4.2r1
/usr/share/doc/hdf-4.2r1/COPYING
/usr/share/doc/hdf-4.2r1/HISTORY.txt
/usr/share/doc/hdf-4.2r1/MANIFEST
/usr/share/doc/hdf-4.2r1/README
/usr/share/doc/hdf-4.2r1/RELEASE.txt
/usr/share/doc/hdf-4.2r1/bugs_fixed.txt
/usr/share/doc/hdf-4.2r1/misc_docs.txt
/usr/share/man/man1/hdf.1.gz
/usr/share/man/man1/hdfunpac.1.gz

So try to change :
./configure --without-grass --with-hdf4=/usr/bin/ --with-libtiff=internal
--with-geotiff=internal --with-python --without-ogdi --without-libgrass
--enable-shared

or
./configure --without-grass --with-hdf4 --with-libtiff=internal
--with-geotiff=internal --with-python --without-ogdi --without-libgrass
--enable-shared
