I supposed it would be prudent to still support the .exe agent in CGI
mode.  

There shouldn't be any implications for PHP.  As before, the php
extensions will be need to be available to the webservers via the
current installation processes.

YES YES YES!  

The RFC mentions much of the functionality being moved from the agent to
the modules.  Does this mean that it will no longer be possible to run
the .exe agent in cgi mode?

Are there any implications for PHP with this?  Will we be requiring
either mod_php / isapi_php to be pre-installed by the user?  I'd
personally prefer to see third party modules like Apache and PHP
unbundled from the installation, but I guess there's a lot more work
(either for the end user or for the installer designer) when it comes to
integrating with existing installs...
