Mapserver has SWIG (swig.org) bindings called Mapscript, and there are C# bindings available. I don't know if they should be considered beta.

So yes, you should be able to use Mapserver with ASP.NET.

You could also just interface the Mapserver CGI interface or the Mapserver WMS/WFS interface from your asp.net code.
