Query Map Layer Order

Which version of MapServer are you using? Version 4.8 and older didn't 
follow the layer order, but that should be fixed in 4.10 according to
http://trac.osgeo.org/mapserver/changeset/5592

Note that drawQuery has always had a bunch of issues and in the dev 
version of MapServer 5.0 msDrawQueryMap() has been modified internally 
to call the same code as the regular msDrawMap(), just with a special 
flag to request highlighting query results, so all those issues will be 
behind us for good.
