Estive finalmente a resolver isto e criei uma template_postgis para usar.
Entretanto também descobri que eventualmente não era o Tomcat / Apache que
estavam a aceder à base de dados, mas sim o próprio PgAdmin, como é avisado
no proprio manual do PostgreSQL.

This occurs when another user is already logged in on template1. This
espacially happends with the client pgAdminIII because it uses multiple
database connections - in such case you should use another client (e.g.
psql)


São um bocado radicais. Basta desligar o PgAdmin da base de dados em causa
para fazer o comando sem problemas!
