Hi Greg:
I just did a test saving a project with relative paths in 1.4 (on 
Ubuntu), then I opened it on 1.3 (Windows) and it worked fine. All 
layers were below the project file in the directory structure.
Then I added another layer from elsewhere on the disk - *not* below the 
project - and went back to QGIS 1.4 and it also opened fine.
Looks to me like the bug has been fixed in 1.4.
