Please have a look at par 3.1.1 of the doc Alexander points to.

It's about starting qgis not by double clicking on the icon, but by 
typing something like (if your usb is on h:) (thinking you are on windows)

qgis.exe --configpath [your config path]

So if you installed qgis on the usb which is in H: disk, then go to the 
qgis.exe on H: disk in a terminal command box (dos box on windows?): and 
type

H:\[path to qgis.exe]\qgis.exe --configpath H:\qgisconfig

In this way qgis will start up and put all plugins and configuration in 
that folder instead of your home folder
