<div>Okay, per all of your suggestions I have tried these things:</div>
<ul>
<li>Manually setting the CRS for each layer in properties --> general</li>
<li>I tried projecting all layers with on the fly transformation enabled AND disabled</li>
<li>I reprojected all layers after adding them</li>
<li>I tried saving as for layers that weren't matching up (the ones in the millions) and setting the CRS for the saved as layer.</li>
<li>I made sure the settings were for decimal degrees and not meters or feet</li>
<li>I refreshed the page after every addition</li>
<li>My document is set to "prompt for CRS" rather than use project CRS or use default CRS</li></ul>
<div>I am still having the same problem after trying all these things. In the properties menu, everything looks like it's in the same CRS and I've tried two different CRSs, but the layers still do not show up correctly on the map.</div>

<div>The layers are all vector layers for Chicago, USA and I've been using WGS 83 and NAD 83 for the CRS.</div>
