CRS, "WGS 84" still displays in the text box instead of the project
CRS. If I manually browse to it, I can select an apply the CRS I

You can set the project CRS in two ways: Either from the menu
"Settings -> Project -> CRS" or simply click on the button in
the lower right corner (next to the indication of the current CRS).
THat key shortcut brings up the same project CRS dialog.<br>

But this is independant of the projection of the *layer*. To change
the projection of the layer itself, you can, as I mentioned, right
click on the layer name (in the TOC) and there choose "Save As..".
In the Save As dialog there's a place to choose the export CRS for
the new layer you are creating. For this to work correctly, the
original layer MUST have it's native CRS correct within QGIS. If
(and only if) the layer does not have any CRS information in its
Metadata, then you can use the "Set CRS" option to declare for QGIS
what projection the layer is currently projected in. Just to be
clear, the "Set CRS " does NOT change the layer's projection. It
only defines for QGIS what the current projection is, when the
loaded layer comes without the CRS info in its metadata.<br>

I think that's why I'm finding the reprojection process
counterintuitive. Changing the project settings to a different CRS
doesn't actually change the layers, and I can't see any way in Save
Project As or other to transform/reproject.
