I do apologize for answering your email so late.

The issue you faced probably came from the ZOO-Kernel. I noticed similar issues when trying to use Execute requests with more than one inputs from revision 550 [1] to revision 621 [2]. Nevertheless, the issue I found is now fixed in revision 621 and upper. In revision 550, we added some code to handle correctly the order of downloaded files for input supporting multiple values. This solved the issue.

I hope you can try with the latest SVN version and confirm that it solves your issue.
In case it still fail, please let us know and we will have a deeper look.
