Zac,

As I've explained in my blog post, it's a very simple and poor 
benchmark. Perhaps it would be a good idea to compare it to spatial 
index implementation used by FDO SHP [1].
AFAIK, both Shapelib and FDO SHP versions base on R-Tree index.
