The GDAL package from
https://launchpad.net/~ubuntugis/+archive/ubuntu/ubuntugis-unstable/ has the
HDF5 dependency.
If you look at the debian/rules file of
https://launchpad.net/~ubuntugis/+archive/ubuntu/ubuntugis-
unstable/+files/gdal_2.1.0+dfsg-1~xenial0.debian.tar.gz there's a trick to find
the HDF5 lib which is at a quite particular location :
--with-hdf5=/usr/lib/$(DEB_HOST_MULTIARCH)/hdf5/serial
where $(DEB_HOST_MULTIARCH) will evaluate to x86_64-linux-gnu in your case.
