Jay,

The problem really occurs if Apache and IIS are running on the same port.  You may want to see if you can switch to all IIS as an administrative step.  Having both Apache and IIS means you need to contend with multiple server configuration pieces and means more potential security breaches.

Are you referring to issues that might arise on a server? I
am currently running IIS and Apache on my local computer and it runs great.
I am using Apache for the GeoMOOSE stuff and passing
variables to IIS which allows me to code in ASP.net etc
 
Have you seen issues related to running both?  If so what
should I be aware of?
