Yes, geonode.js is not actually used and is an old dinosaur.

Take a look at
https://github.com/GeoNode/geonode/blob/master/geonode/maps/templates/maps/map_geoexplorer.js
 and
https://github.com/GeoNode/geonode/blob/master/geonode/static/geonode/js/extjs/GeoNode-GeoExplorer.js.
Not sure if these are the right places but maybe you can add your code
there.

For sure Bart can tell you much more than me
