I see just now your post (as I need to customize popup, too)
Did you make any step forward on this?
I created today my custom Freemarker Template for identify.
My layer was already made by a geoserver sql view with just one
attribute formatted as html.
It turns out that in geoexplorer is used only the content.ftl while in
Geoserver getfeature info is rendered also using header.ftl and
footer.ftl.

For the editing popup still don't know, but it seems to me that is
generated by the part of GeoExt in
/var/www/geonode/static/geoexplorer/script
