  CI: Use only one Flake8 job (#617)

* Merge the two .flake8 config files.
* Move whitespace ignores to per-file ignores.
* Replace all Flake8 jobs by one.
* Sync formatting in Flake8 workflow YAML with core.
* Remove outdated and core-only Black config.
