  doc: better way to communicate deprecated flags after adding JSON (#5837)

It changes slightly how the deprecated flags are communicated. It also changes warnings to verbose messages. They should become warnings after releasing 8.5.
I loosened some of the restrictions on the flags to be able to use g.proj format=wkt -pe. Also fixes g.region -e to be backwards compatible.
