Atlas in QGIS and Atlas in the Lizmap plugin are two different features.
They are not very linked each other. You are looking after Atlas in QGIS
Layout.

So you should check how to have Python support working in your QGIS Server,
and set up QGIS Server plugins : AtlasPrint, WfsOutputExtension etc.

We can read :

KeyError: 'USERPROFILE'
...
ModuleNotFoundError: No module named 'qgis.PyQt'
...

...

For installing on windows, I know mainly this link :

Or maybe switch to use docker on windows, or setup a VM with Linux.
