I got the idea of things now. Just a shot in the dark though: Is there no
way to just decode those Base64 values straight from the post and make your
own QueryOption statement? I mean if you know what layer you are working on
there is no need to go through the whole selection object creation and
looping.

Not sure what the context of your code is, but there is a function to get an
FDO filter out of an MgSelection, it's called MgSelection::GenerateFilter().
May be other people have better ideas though, I'm not an expert on this.

What's the easiest way to convert the Web API selection value "tSEAAA==" to
some other field in the layer's dataset? Any examples available?
