I have no advice for figuring out why it happened in the first place.
You cannot call any function to get the %MG_DATA_FILE_PATH% mapping.
You may be able to open the dbxml file directly and read out the id's.
My approach would be to use Process Monitor:
http://technet.microsoft.com/en-us/sysinternals/bb896645.aspx
You can then filter the list to only include "mgserver.exe".
Then simply access the resource, and the file it accesses should pop up
in Process Monitor.
You now know which file it is actually using.
