Just for reference my database has 43 tables and 0 views.  It works, is stable and is fast.

I presume you have the spatial indexes properly built and no bad geometry?  Have you run MakeValid() on your tables?

The SQL queries are running in less than 5 seconds.  The execution time-out
setting is set to 0 (unlimited).

My PHP time out settings is 120 seconds.

Of the sites that are not loading, the largest database has 60 tables. 
Another database has 18 tables and 40 views (not all accessed by MapGuide). 
Another site has 12 tables.

Some sites are running where other sites are not loading the map. When the
map does not load, I do not get the legend or the right click menu within
the map.

I have 2.0.2 loading these sites with no issues and they read the same
tables from SQL Server 2008.
