The AJAX viewer was designed at a time before modern touch-enabled devices
like the iPhone/iPad/Android had arrived on the scene so there is a very
likely chance that things work as expected on a touch-enabled device (as you
have undoubtedly found out)

Take a look at OpenLayers (of which MapGuide is a supported layer type) 

There has been recent work on OpenLayers for support on mobile devices and
touch recognition
