Part of this is the fault of the DWF Viewer.  The EPlot specification says you can supply a clip with the paper and nothing will br drawn outside this clip.  Unfortunately this behavior is not implemented in the DWF Viewer.

The workaround is to simply put the data for each layer into a viewport.
