Did you compile GEOS from source? The Shapely version from Ubuntu 12.04 contains a bug that makes it impossible to use other versions of GEOS. See: https://github.com/Toblerity/Shapely/issues/76

So, just upgrade Shapely in your virtualenv and it should work.
