I’ve done that with the main library and binaries using the cmake install prefix, works fine. Not sure how you’d do that with a MapScript module. Changing the module name works fine in general...
Note that the install issues happen regardless of name. It might well be a cmake version issue on my end.

No, only a single version of the package installed.
Instead of hacking the module name, why not install them in different
locations on the filesystem (e.g. using
DESTDIR=/usr/local/mapserver6.4), or using chroots/containers/VMs.
