With MapServer 4.2 you can (and should) use:
   --with-php=/usr/local/php

In older versions of MapServer you had to point to the source tree 
directly but this is not required any more. If there are docs that 
suggest that you should point to the include/php directory then please 
point me to them so that they can be fixed.
