Using Mapserver or other opensource GIS in web-based MIS

This can certainly be done with MapServer.  You'll just have to get
over the initial learning curve.  Do a search for Java at the
MapServer homepage and you'll probably find what you need to get
started.

And never be afraid to ask specific questions.
