Jay,

all pathes in the mapfile are relative to the mapfile.

e.g.

mapfile.map
<subfolder-symbols>/symbset.sym

leads to the reference

<subfolder-symbols>/symbset.sym

This is true to all references in the mapfile AND included files such as 
symbset.sym!
