Does it have to be KML? Its very verbose, though all vector formats are 
troublesome when the amount of data gets large. WMS, with WFS for query, 
is better. Look at what you can do with the SLDSelect control. If you 
are wanting popup features associated with polygons, then look at UTFGrid
