 It seems adding

 call "%OSGEO4W_ROOT%\bin\gdal-dev-env.bat"
 }}}

 in %OSGEO4W_ROOT%\apps\gdal-dev\Scripts\gdal_merge.bat

 fixes the issue for GDAL Merge processing algorithm.
