解決しました。

EPSG:900913はofficalではないことが原因でした。

officalなEPSGは、*EPSG:3857*です。
900913は使わないようにしましょう。　大事なことですね。

jeffさんからの助言で解決しました。

use EPSG:3857 in your mapfile, instead of EPSG:900913 (as 900913 is not

解決のまとめ
今回、ms4w-3.0(Mapserver 5.6)ではEPSG:900913と記述していた部分を
今後Mapserver 6からは*EPSG:3857*に変更すればＯＫだと言うことです。

Documentには書かれているのでしょうが、なんせ大量のEnglishで。。。。
