 * spatialite-gis icon is currently in the Desktop GIS folder.
  * spatialite-gui is currently in the DB apps folder.

 maybe I misunderstand what spatialite-gui does? Is it not a GUI frontend
 to the spatialite DB?
 (much like PGadmin3 can be used to investigate PostGIS DBs, or a
 specialized sqlitebrowser)
