As far as I remember the issue is with shapefiles .prj files not being identified to the
appropriate EPSG code (the fundamental issue is that the EPSG code is absent from .prj files).
This is something that could probably be improved in the current QGIS.
But this is not the subject of the current discussion thread :-)
