That is what QGIS does now. It is simple and sufficient for upgrading the
plugins, as I think. So just replacing the old installer will be big
advantage with low effort.

I wondered about this. I think it would be nice, but is not necessary if we
can keep the main repo up to date. Finally, there are only two plugins in the
sys location and a lot of other things to do for 1.0 ;)
But if you want this functionality, I've wrote a version compare function in
Python (I haven't found nothing appropriate), so we can use this idea in
qgspythonutilsimpl.cpp.
