There's nothing to fix, because it works.

To have python bindings for GDAL 1.6 at all you need to install gdal16-python.

And the batch files used to start qgis call gdal16.bat, which setups PYTHONPATH
correctly.  So if you start qgis using those batch files you should be all set. 

Standalone applications need to use a similar approach.
