It is a problem of Shapely. According to the Shapely manual (
http://toblerity.github.com/shapely/manual.html
<http://toblerity.github.com/shapely/manual.html>  ):
    "A third z coordinate value may be used when constructing instances, but
has no effect on geometric analysis. All operations are performed in the x-y
plane"
Nothing prevents you, like me, to use something other with the resulting
numpy.arrays or the GeoJson representation of Shapely.
