 If prj file is missing or its size is = 0, warning message is shown:

 Input CRS error: Different input coordinate reference systems detected,
 results may not be as expected.
 Some output geometries may be missing or invalid.
 }}}

 The message should probably be changed or removed if prj files are
 missing. People are getting confused.
