I stand to be corrected, I'm not an expert.

Mercator is a projected coordinate system so I'm not sure that you will get
very far trying to georeference your chart using lat/lon GCPs. If you have
(say) four lat/lon GCPs I think it would be best to transform them to
Mercator coordinates and use these for your georeferencing.
