I also had troubles with Union tool in QGIS.

Then I decided to use GRASS plugin and it worked fine.
v.overlay (OR option) is analogous to the Union tool in QGIS or ArcGIS.

I'd recommend you to take a look into vector overlay tools in GRASS.
GRASS alone is a complete GIS/RS tool, well documented and fairly stable.
