You're probably encountering http://hub.qgis.org/issues/7878. I suppose the
internal GPS works via the Windows Positioning API, which QGIS does not yet
support.
QGIS currently only supports GPS devices that speak NMEA on a serial port, gpsd
(local or remote gps on unix/linux) and the Qt positioning api (I think only on
Android).
On Windows some otherwise incompatible devices can be used with a driver that
creates a virtual serial port and produces NMEA on it. I don't know if
something like that exists for the Windows Positioning API.
Apparently so far no one had a strong necessity to develop that or fund someone
to do it.
