[Qgis-user] Can anyone confirm corrupted QGS-Files?

may you check two things

1) gdal version used in your installation
2) check if you have the same issues using geopackage format (or anything
but shapefile)

try to replicate the same workflow and check if, changing format you have
the same problem.
Because of that points returned, I suspect that is some issue with the
paking procedure of (for some reason) deleted features.
BTW, would be fine to have a replicable procedure that could help
maintainers to narrow the problem.
