No Flatpak expert here but I'd guess the version (executable) installed
using flatpak falls lower in the path than the regular package manager does.

I had tried installing using Synaptic and got 2.16 so I uninstalled it
and used Flatpac. Just checked and see 2.18 offered via the package
manager.

I got 3.16.1-Hannover using the instructions.
Here is my menu command line
/usr/bin/flatpak run --branch=stable --arch=x86_64 --command=qgis
--file-forwarding org.qgis.qgis @@ %F @@
