That indeed was part of the problem, but I believe another problem was that the files were saved in iCloud. When I took them out of iCloud and looked for the hidden Tools window, the DEMs merged properly! Try either moving the QGIS window out of the way or right click the QGIS icon in the Dock and select "Show All Windows" and see if you can find it again.
