Do you happen to have a "plugin layer" loaded?
For me it happens more often if I have a plugin layer loaded.

I checked and the drawing order is checked. I normally don't change that, but who knows. I'll keep an eye on it. Unfortunately, I can't reproduce it, so I have to wait till it happens again.

I had the same problem, but found out that there is a checkbox "Update drawing order" at the bottom of the context menu which shows up by right-clicking the layer in layers tab.

My problem was solved by checking this box. I wonder if I am responding to your question...
