Another option.
A non GIS, very functional (just load the grid and precess it model)
w3.ualg.pt/~jluis/mirone
(but you better use the versions at ftp.ualg.pt/users/jluis/m_gmt/tmp)

Example:
"Draw-> import line"        // import you polygon lline (ascii)
right click on the line and select "ROI crop grid"
