You should try HEG Tool
http://newsroom.gsfc.nasa.gov/sdptoolkit/HEG/HEGHome.html.
This tool is made for EOS datasets including MODIS. There is a UTM option
for repojection and subsetting. You can also use it in batch mode. But I do
not think it uses GDAL.
