Mario,

GDAL does support HDF4 and HDF5 including some (many?) MODIS products.
However, HDF format is complicated and there are various caveats, including
the fact that HDF support in GDAL is optional since it depends on external
libraries.

The FWTools builds of GDAL do include HDF4 and (I think) HDF5.  Perhaps
you could check your files with that?
