From a quick test (dumping an existing GPKG as SQL statements, inserting a 
PRAGMA encoding='UTF-16le' at the beginning of it and regenerating a SQLite3 
database from it), it supports them on reading&update. This is mostly an 
internal detail of SQLite itself
