I think in general that provides the least amount of maintenance plus you gain the advantage of a situation where you want to upgrade one app to a new version but not the other.

If you don't want to duplicate your data, you can always point your mapefiles to a data folder outside of GM2 folders.  The mapefiles can reference data anywhere on your network.

Copying the entire directory of GM2, as Mark suggested, works fine for 
me (and has been working fine in GM 1.6.x).
