Well... the GeoMOOSE code in the htdocs/ folder is all independent of MapServer.  You can actually use GeoMOOSE with GeoServer or with ArcGIS WMS servers.  One caveat is that many of the more advanced services (select, query, etc.) use Mapscript to query layers and process the information.   This isn't to say you couldn't rewrite the PHP to work with a different type of data source.
